Create a .psd file with the program using a transparent background. While .psd file formats aren't compatible with web browsers, they can be easily imported into video editors like Final Cut even with multiple layers which can then be manipulated independently within the editor.
Just remember to utilize an appropriate aspect ratio (4::3, or 16::9) that you want for the final result.
