The problem was caused by running in the issued boots they give you. Our first hour of wearing new boots and we ran a 5k seabag march around the outer perimeter of the base. Doc said he had never seen anyone break shins and walk on them like it did

Yup. sucks for sure. When I was at State Police Academy boot camp (10 weeks), they made us run with boots on as well. I do recall that did suck. But for us it was a slower getting used to it; it wasn't the military, but very close to it, run by former Marine DIs.

Running 5k in boots with a seabag in the first few weeks is just asking for injury. If you wind up going back to "retread", consider wrapping your shins with Ace bandages before your runs. It works
